I have a 40 gal water heater and am going to a 50 gal, no biggie right. Well here is where I am stuck
The 40 has an exhaust fan that seems to suck all the exhaust fumes out of the house very efficiently. It is smaller in size but does fit to the back of the tank top. The hood is attached to the tank and the fan so all goes out efficiently enough. It is plugged into a plug on the top of the tank and automatically turns on when the heater starts up.
The 50 gal has a hood.
Yep that's it just a hood. I guess all I have to do then is let the hood connect to the piping already there and it will just push itself out? not real sure about this but the diagrams and all that go with the 50 gal seem to not worry about fumes or anything. the idea they have is give it a rise of 1/4" for every foot.

Is this right? Can I/should I hook up this fan and plug it into the wall

It sounds as if you are trying to replace a power-vent heater with an atmospheric vent heater. Usually, power-vents cost more and are used for a reason, such as horizontal venting out through a wall or when the vent run is fairly long. If you have something like that, putting in that 50 is a bad idea, as you might asphyxiate yourself. If the vent goes straight up to the roof, it might still work. Also make sure the flue diameter of the 50 is the same as the 40 or that might lead to more venting problems.

I was afraid I might hear something just like it. not a good thing
you are right it is out the wall and a long pipe. Cant go out the roof.
Can I convert it? or is best a return and spend more money?

I think you require another power-vent heater. Sorry for the bad news.
